We put one of our High Councilors in the system as an assistant stake clerk with the hope that he could then use the ward/stake boundary modeling tools. He still couldn't access them (LCR > Reports > Boundary Proposals)
Are there permissions that the Stake Clerk can set to give him access? Failing that, permissions that the Stake President can set to give him access?

What kind of Assistant Stake Clerk did you use? According to the Access Table (https://www.lds.org/mls/mbr/access-table?lang=eng) the stake presidency, Stake Clerk, Assistant Stake Clerk and Assistant Stake Clerk-Membership and Stake Executive Secretary all should have access. Assistant Stake Clerk-Finance and Assistant Stake Clerk-Technology Specialist do not have access.
There is no place in LCR to assign rights to individuals other than what they are granted by the positions they are recorded with. So the only way to give access is to give them a calling with the necessary access.

Please keep in mind that it can take up to 24 hours after a calling is recorded for the permissions to change.
Have you searched the Help Center? Try doing a Google search and adding "site:churchofjesuschrist.org/help" to the search criteria.

Check to see that he is in a standard position, and also check to see that when he signs into LCR he is in the correct role. It may be that the default is High Councilor. If so, he can change it at the yellow dropdown box next to the name of the stake and ward.
And if he was just put into the position, wait a day or two for the computers to counsel together and trade notes.
