Is it possible for the stake clerk to make changes to a membership record. Like for callings, sustain and set aparts?

The stake can record stake callings including sustained date and whether the person has been set apart. They cannot add or change ward callings. The stake can also record Melchizedek priesthood ordinations. Stake clerks can also edit contact information and online privacy settings using http://lds.org/directory (this is not available in the Stake MLS though). Otherwise only the ward can edit other membership information.

In addition to what eblood66 said, the stake clerk does also have the ability to edit household profiles using the Directory on LDS.org, which means that he can change household and individual phone numbers and email addresses.
