The MLS backup process takes 5+ minutes and seems to be slower every time it runs. I see that the backup files increase in size each time as well, which I guess would make sense since more data is added and thus backed up every time.
Is there anything that can be done about this?

The good news is MLS 3.5 fixes the problem. You should see it some time this month.
