The missionaries did some plumbing damage to a member's home that has missionaries living in the home. The Stake President has approved for the Stake to reimburse the member for the repair.
Is it okay to charge this expense to the Reimbursed Costs: Missionary Housing account? Or is this account just for the monthly amount the hosts receive?

I would say no, that's not okay. According to the letter of instruction dealing with Missionary Housing Guidelines, the Missionary - Host Family account is for reimbursing the member for the increase in utility costs and supplies, about $75 a month. If any repairs are required because of the missionary's negligence, the letter says that missionaries are to pay from their personal funds.
I'd suggest the Stake President get the Mission President involved, because any funds the stake would spend would not be reimbursed by CHQ.
