I am a stake clerk and we called a new stake auditor, but when we went to sign him up with LUFAS, it is not letting us as it appears that his username is associated with his wife's membership number. Is there a way to administer LDS.org accounts as a stake clerk to help clear this up (The error message says to contact the stake clerk, and well, I dont have any idea how to help!)
Any help would be appreciated

I suspect the advice to contact the clerk is for troubleshooting. And it seems that you've identified the problem.
You can try and go to LdsAccount.lds.org and follow the troubleshooting to get to a link to contact support to get the association changed.
Or, you could have him edit his name and give the account to his wife and then create a new account with the correct membership number.
I suspect the latter will be faster.
