Additionally, and this may warrant its own thread, it would be very nice if the MLS and directory teams could find some solution for YSA/student stakes where we could create more standardized organizations and not lump our hundreds of callings all into "other". Or even disable unused organizations (deactivate/hide Primary, YM/YW, etc...)

I can understand disabling unused organizations, but what callings do YSA/student stakes use that are not standardized?
Have you searched the Help Center? Try doing a Google search and adding "site:churchofjesuschrist.org/help" to the search criteria.

In my branch I have the same thing. We have no YM -YW organizations, nor do we have Primary. we also have two Relief Societies. MLS does provide for a way to create two RS but the LUWS website will not let us show two RS's. We have worked around that by just showing additional callings under the one RS organization. I have also wished for a way to "hide" unused organizations. When I prepared a auto-generated sustaining list for our branch conference 3 weeks ago, most of the organizations were left blank. This is something the YAW would see also.

I was bishop of a student ward and the stake president insisted that everyone in the ward have a calling, so without all the callings in Primary and YM/YW we had to be very creative. Things like chapel cleanup, all kinds of assistant clerks and secretaries, and greeters for every organization. This was in addition to calling a different teacher for each Sunday in SS, RS and PH.

For YSA wards/student stakes there are some workarounds I can see that would put things into standardized callings.

I am basically sort of a 'lead' family history consultant in my ward, and since they simplified the family history organization in 2006 (see primarily page 265 in the CHI, Book 2, Section 9) it has made that area all that much easier. We have nine consultants in my ward, and they all show up under the standard 'other callings' category for family history consultants.

Ditto for ward missionaries. That printout had the ward mission leader and about five missionaries, and while some are language missionaries, we have a lot of Hispanics in our area, MLS doesn't differentiate between those who does speak a second language and who doesn't, so it should be very easy to add more people in the standardized areas besides the leadership callings and not have to create them in MLS.

The sheet I have has 'Miscellaneous', the subcategory (indented) is 'Other Callings', and it has the following callings:

Ward Mission Leader
Ward Missionary
Womens Sports Director
Athletic Director
Sports Director, Adult Men
Employment Specialist
Family History Consultant

A couple lines were blank, for the missionaries, because we had released one or two recently, but the calling name 'Ward Missionary' was at the left column for that line.

I would assume that most all the other standard callings are under one priesthood quorum or auxiliary that they belong under, and the clerks being under standard clerk callings such as the ward clerk, membership clerk and assistants, financial clerk and assistants, and the statistical clerk (have never really seen anything that says where that last one might at times have assistants or not).
