Our scouting committee is conducting a fundraiser, and some of the incoming checks from non-LDS folks are made payable to the scouting committee chairman, rather than the ward. He endorsed those checks on the back, and gave them to the bishopric for deposit. Will there be any problems resulting from this?
We are still creating donor accounts for each donor, not attributing the donations to him.

The checks probably will deposit (although the bank is entitled to refuse them as third-party). The checks will show that folks paid the Scouting committee chairman money and that he decided to contribute it to the Church.
Donors will receive statements showing their non-charitable contributions and will not have checks made out to the Scouts to prove that their donation may have been charitable.
If someone challenges the donor records themselves, the Church will not be able to provide any proof that those donors actually contributed because, according to the check, they didn't.
Worst case, the Scouting committee chairman may have to account for unreported income on his tax return.
