Hello,
out of curiosity how do others, or what is the recommended method, for recording missionary donations? Some families have started to submit their slips with the name of the missionary on it and the former clerk would log the payment to the missionaries account. The question being does the payment get recorded under the Head of household or under the name of the missionary (assuming only the name of the missionary is on the slip).

In a way, both. The amount will be deposited into the Ward Missionary fund, sub-category - the name of the missionary. (The sub-category will be created by CHQ sometime before the missionary reports to the MTC.)
However, the donation itself should be recorded as being "from" whoever gave it. Sometimes, it will be from the missionary, if they've saved up for the mission.
