I use Windows 8 to study, and take my iPhone to church. My markings and notes and what not do not show up whatsoever on my iPhone, but the markings I make on my iPhone show up on Windows 8. This is very frustrating. Is this just a bug?

Have you tried signing out and signing back in in the application on Windows?
