Dear friends,
We have set a calling to a brother in our Stake MLS, however, when accessing the lds.org/callings directory or the LDS Tools (mobile/tablet), the brother appears twice with his calling. When removing him from the MLS Stake calling, he still remains in the the LDS.org calling directory or LDS tools (mobile/tablet). Does anyone know how we have to proceede?

Follow the steps for Correcting duplicate or missing callings. Basically remove him from MLS, request a unit data refresh, once that comes back down you should be able to see the extra one.
Note: you may want to print a list of callings beforehand.

Our ward has a few "stuck" callings as well, but our ward clerk has resisted requesting a unit refresh, for the reason that we have a very large ward and he's afraid he will need to spend a lot of time rebuilding a lot of things.
My questions is, what areas of MLS are affected by a unit data refresh and what type of cleanup work can be expected?

As far as the cleanup work, it is only where what MLS has different than CHQ. If the callings/organizations match up with what is in CDOL then it shouldn't do much.
As a note, on the membership side of things a refresh is pushed down once a quarter anyway, so the main area of possible differences should just be the CDOL side.
