our MLS no longer shows
Stake Executive Secretary
as a standard position

Does show
Stake Assistant Executive Secretary
Broke?

The procedure is different for that calling. See Tier 1 leadership.
Have you searched the Help Center? Try doing a Google search and adding "site:churchofjesuschrist.org/help" to the search criteria.

I am the new Assistant Stake Executive Secretary. I was added as an administrator in the Stake MLS at 3 PM Sunday. The Callings Wiki says tier one callings are updated overnight at 5 am. Is there another step to have Stake Access to the Leader and Clerk Resources? What should I expect as it relates to Online Access?

You'll need to get your calling entered in MLS as the standard position instead of the custom position that was used for you. Custom positions never get extra rights on lds.org websites.

Your on-line rights are based on your calling. They have no connection to the rights you've been granted in MLS.

This is true of all callings.

Ok, so I went in to MLS and changed my calling from Asst Stake Executive Secretary to the Stake Assistant Executive Secretary which is a standard calling.

What rights does the Stake Assistant Executive Secretary get in Leader and Clerk online?

According to the Access Table, a Stake Assistant Executive Secretary has exactly the same rights as the Stake Executive Secretary: all the reports (except for membership records and individual ordinance summaries), all the forms, all the temple recommend options, and (when the feature becomes available) editing callings.
