You cannot delete your membership record number (MRN) from the Directory. Nor can an any other ward or stake leader delete it.

Rest assured there are no ward or stake public lists that include MRNs. While you can view the MRNs for your household nobody else can except a limited set of ward and stake leaders who also have access to the MRN in MLS and the Leader and Clerk Resources tool on LDS.org.
