This statement doesn't make sense to me. Is it correct?

"If the payee wants to (1) cash the check or (2) donate the check back to the Church, print a replacement check for the payee."

You have a good point. I think that the point you are quoting is trying to address the situation where the check has been lost by the payee, but since losing the check is never specifically mentioned, it's confusing. If indeed the check has been lost, then the suggested remedy does make sense.
