I'm having a hard time finding out which exact membership file it is I'm suppose to get, and how I get it.
Do i have to be logged on the bishops MLS account and then files -> export -> (selected all the options, almost,), save it as a CVS file, and then I'm good to go?
I've been through some different members now to try and get this working, and it is always the membership file that causes the problem.

You have to be logged in with high enough privilege, otherwise the option to export the Membership file does not even appear for you in the user interface.
Assuming you have permission from your bishop to export this file, which does include confidential elements such as temple endowment and recommend status, you could just ask someone with Adminstrator privileges in MLS to log on under his own ID and export the file for you. As you have seen already, such an Administrator must be present to countersign your export already.
