I am a registered user of the church directory of leaders, and can successfully login.
However, I cannot login to the online missionary recommendation system using the same login details.
I think I am supposed to be able to.

Your CDOL login will work at the missionary recommendation site if you are authorized to use the site. Bishops, stake presidents, and counselors in the stake presidency are automatically authorized.
For a clerk to begin using the system, the priesthood leader must sign in to the system, go to the Add or Remove Clerk Access page, and add the clerk.
If this is the case, ask your priesthood leader if he would like to give you access to the site.

You haven't provided enough information, since there are two online Church Directory of Leaders sites. The old one is located at col.ldschurch.org and uses what is called internally the NetID. The newer one is located at cdol.lds.org, and it uses the newer LDSAccount login. It makes a big difference which one you are referring to.
The NetID login is the one you need for the Missionary Recommendation System at this point. It also is the one that has been used for the local unit web sites, although the LUWS system is in the process of transitioning to LDSAccount.
So make sure you are using the NetID login, and that your stake president or bishop has authorized you to access the system. Don't use the LDSAccount login -- that doesn't work with the missionary recommendation system yet.
