As a stake financial clerk I have been surprised several times to learn that despite numerous reminders, some units in the stake let outstanding checks go for several months and/or are behind on monthly reconciliation's. Is there a way for me to be able to at least see the CUFS and reconciliation reports for units in the stake?

With the implementation of CUBS, reconcilliations will not be done locally by at CHQ. The units will begin receiving messages and reminders from CHQ on matters of daily (regular) record keeping. I suspect that there will be reminders or questions about outstanding checks when a time threshold has been reached.

But to answer your question about seeing the CUFS for a unit - not without asking them to send you a copy or for you to go to the unit to see it. But as the stake financial clerk you have the responsibility to make sure units are following policy and procedure. As such you can take any reasonable actions necessary to ensure units are properly trained and following policy and procedure. I would counsel with the clerks and bishop and elevate to the stake presidency when necessary on matters such as these and you will seldom need to resort to micro-management. It takes more effort and time to lead someone and to train them than it would take for you to do it yourself (part of the definition of micro-managing, IMO).
