We have another stake in our area that has requested reimbursement for some Seminary expenses. I know that we can perform intra-stake (within the units of the stake) transfers. Is it possible to transfer funds between stakes if we know their unit number? These expenses have been cleared by the stake president.

While this would be very convenient, I wondered how the two "signature" requirement would be met. Perhaps with two logins to finalize authorization as is done with unit donation batches? In any case, I would appreciate knowing if this type of transfer was possible and if not, if it would be available in a future version of MLS or LCR.

No, there is no option to transfer funds between units in different stakes. However, if it were available the two signature requirement would probably be done like transfers between units in the same stake: two authorized users must both provide their passwords.

We haven't heard that this feature is in the works but we seldom hear such things in advance.
