As a new assistant stake clerk, I have access to activate recommends via the MLS but don't have this option online through lds.org. Since receiving the calling, I do have access to other options in the Leader and Clerk resources but not recommend activation. Should I? If so, how should the issue be resolved?

Are you recorded in MLS as "Stake Assistant Clerk—Membership", "Stake Assistant Clerk—Finance", "Stake Assistant Clerk—Technology Specialist", or "Stake Assistant Clerk"? Different callings have different access rights.

According to the access table, if your calling is recorded in stake MLS in any of the Stake Clerk -- Assistant positions, you should be able to activate recommends. Check with your stake clerk (or you should be able to look yourself) to see that your position is recorded as a standard position. Then have your clerk check CDOL to make sure it is recorded there.

From what I can tell, only the positions "Assistant Stake Clerk" and "Assistant Stake Clerk—Membership" have any access to Leader and Clerk Resources or to issue recommends. "Assistant Stake Clerk—Finance" and "Assistant Stake Clerk—Technology Specialist" don't appear in the access table so I assume they don't have access...

You are correct. I should have been more specific.
