For MLS 3.1.2, the Release Notes mention changes to RS callings and Primary classes. But there are more changes than that. Here are the changes that I have found.

Primary Classes:
Sunbeam 4 -> Sunbeam
CTR 5 -> CTR 4
CTR 6 -> CTR 5
CTR 7 -> CTR 6
CTR 8 -> CTR 7
Valiant 9 -> Valiant 8
Valiant 10 -> Valiant 9
Valiant 11 -> Valiant 10
Valiant 12 -> Valiant 11

Stake Level
Stake Relief Society Education Counselor -> Stake Relief Society First Counselor
Stake Relief Society Home, Family, Personal Enrichment Counselor -> Stake Relief Society Second Counselor
Acting Stake Leader: (removed)

Ward Level
Beehives organization -> Beehive organization
Beehive, Mia Maid, Laurel presidencies: Add the word "Class", e.g., "Beehive President" -> "Beehive Class President"
Acting Priests Quorum President: (removed)
Primary Worker - <class name>: Changed according to class name changes
Relief Society Instructor -> Relief Society Teacher
Relief Society Accompanist -> Relief Society Pianist
Relief Society Board Member -> Relief Society Committee Member
Relief Society Home, Family, Personal Enrichment Leader -> Relief Society Meeting Coordinator
Relief Society Visiting Teaching Coord -> Relief Society Visiting Teaching Leader
RS Visiting Teaching Supervisor -> Relief Society Visiting Teacher Supervisor
Stake Relief Society Home, Family, Personal Enrichment Leader: (removed)
Young Women Accompanist -> Young Women Pianist
Young Women Chorister -> Young Women Music Director
Young Women Athletic Leader -> Young Women Sports Specialist

Added somewhere between 3.0.1 and 3.1.2:
CHORISTER: New calling in "Miscellaneous"

Renaming split Primary classes

Primary Classes:
Sunbeam 4 -> Sunbeam
CTR 5 -> CTR 4

CTR 7 -> CTR 6
CTR 8 -> CTR 7
Valiant 9 -> Valiant 8
Valiant 10 -> Valiant 9
Valiant 11 -> Valiant 10
Valiant 12 -> Valiant 11
Please note that although the built-in classes are automatically converted to the new names as the MLS database is upgraded from 3.1.1 to 3.1.2, if you have split any classes, you may need to rename them manually.

For example, if you had previously split the CTR 6 class, creating a CTR 6B class, the CTR 6 class would automatically be renamed to CTR 5 during the upgrade, but the CTR 6B class would remain unchanged. So you would need to rename CTR 6B to CTR 5B.

I would appreciate it if someone would post the standard YM/scout leader positions as well as the positions in Pri related to cub scouts (I am now a scoutmaster and no longer have access to MLS).

I have not seen an updated list since the 3.0 release, and I would like to "check" these for accuracy, as there were significant "errors" in the 3.0 release.

There have been no changes since 3.0.1 (which I believe was the same as 3.0). in those areas. I used a spreadsheet to compare every single standard calling between 3.0.1 and 3.1.2, and the differences are all listed in the first post of this thread. Nothing in the YM or Boy Scout areas changed.

Thanks Alan.

I would like to make some suggestions to update the scout leader positions in the standard callings. Other than this forum, is there somewhere else I should be routing this info?

This forum is not the way to make any suggestions, if you want to be sure that they are officially received. This is just a community discussion, not an official reporting mechanism.

Instead, you should send your request to Local Unit Support.

Ward Mission

Do we know the future of the ward mission section? The section is there but there are not any standardized callings. All of the Ward Mission callings are listed under Miscellaneous. Are they going to delete that section or start using it. I think it would be nice to be able to section off as many callings as possible leaving minimal callings in the Miscellaneous section.

There is no organization for missionary, or ward missionary in MLS. The list of standard organizations in MLS as of version 3.1.2 is:
High Priests
Elders
Relief Society
Single Adults
Young Single Adults
Priests
Teachers
Deacons
Young Men Leaders
Laurels
Mia Maids
Beehive
Young Women Leaders
Bishopric
Sunday School
Primary
Boy Scouts
Other Callings
Out of Unit Callings
Any other organizations you may have listed, such as Ward Missionary, were added through the "Add Organization" feature found in the "Other Callings" organization. The problem of having certain standardized callings only available in the "Other Callings" organization has been discussed in other threads - MLS 3.0 Issue: Standardized calling names and MLS 3.0 Standard Names for Callings.
