Through some searching, I found a 2012 version of the MLS manual in PDF format:

Is anyone aware if there have been any updates to this manual since, and if so, is there an updated PDF available online? I'd like to provide it as a resource to clerks in my stake, but I don't want to link to the old version if a newer one is available.

The MLS manual can be found in C:\ProgramData\LDS Church\MLS\data\manual of a computer that has MLS installed. However, the first paragraph of that manual says:

After September 2012, with the release of MLS version 3.5.0, the MLS user manual will no longer be updated
as changes occur within MLS. Current MLS training and support and related content can be found on the
Record-Keeping and Technology Support pages on LDS.org at http://ClerkSupport.lds.org. You can visit this site
to find answers to your questions and for information when future updates to MLS occur
