If I try to add a publisher by calling and start typing 'communication', only 'Relief Society Communication Specialist' shows up. We have a member that is the 'Ward Communication Specialist' but we had to add that as a custom calling in MLS. That calling is not showing up in the list. I could see the EQ or HP or YM having a communication specialist too. For now, I have to add the ward cs by name instead of by calling. Should I be able to add people by calling even if the calling is a custom name?

(For the ward clerks out there, if you go to clerk resources on lds.org > 'Organizations' > 'Callings by Organization', you can see a list of all the callings in the ward (whether filled or not). It will include all built-in callings and all custom callings. The custom callings will have a star in front of it.)

No. Throughout the LDS.org applications, where there is an ability to make any sort of assignment by calling, the only options are standard callings.
Questions that can benefit the larger community should be asked in a public forum, not a private message.
