Our Stake Clerk & Stake Executive Secretary have access to ordinance information via lds.org & MLS, but on the LDS Tools app, the SES does not have access to ordinance information for the members.

Is this by design or do we have an issue with his app?

At this point, I'm not sure as LDS Tools displays ordinance information at all.

So the question becomes does the other versions? And what does Clerk and Secretary use?

There was a recent change in the Android version that adds additional information in LDS Tools for some folks in certain leadership callings.

@ http://leader.lds.org the Access Table shows that Bishops, Stake Presidents and Clerks (including membership) have access to the IOS. Counselors in the SP, Counselors in the Bishopric, and Executive Secretaries do not have access to the IOS.

The LDS Tool should follow this access table like the online tool. MLS access isn't a justification for access online or on the mobile tool - their security models are different (though if you were really paying attention MLS would've been modified to follow the security model approved through the President Bishopric/1st Presidency.
