Our Stake Presidency just got reorganized and the Bishop in one of the wards got called into the Presidency as one of the counselors. So he is currently serving as both a Bishop and a Stake Presidency Counselor until they can get a new Bishop called. He tried to enter new temple recommends in LCR after doing Stake level interviews and found that he was not allowed to enter recommends for members of his own ward, but could enter them for other wards. Is this the intended behavior or is there some way to fix this?
Sometimes there's a dropdown menu on the top right to switch roles – do you see that?

We are aware of an issue related to this and it is being reviewed.
I am in the exact same situation as described in this thread. I have been serving as Bishop in my ward but was set apart as 2nd Counselor in the new Stake Presidency last Sunday. I just tried to activate a couple of recommends from my ward a few minutes ago, and I got a message saying that I'm not authorized to do so. Looking forward to a quick resolution. Thanks!

The quick work-around is to give the yellow copy to the stake clerk or the stake executive secretary, and ask him to activate it for you.
