Is there a way to customize the "Send a Message" email lists? For instance, our Branch Council includes some custom callings. Is there a way to add these individuals to the pre-set list?

No the lists are hard coded (and they wouldn't work with custom callings anyway), but after you pick Branch Council you can add other people to the list by name. You would have to do that each time you want to send a message.
