We have a similar issue trying to assign an Elder as an instructor in our High Priests Group. More than half of the active participants in our high Priest Group are either elders or prospective elders. So far, the only way I have been able to record the calling is to create a custom position. I have prior clerks that have not lived in the ward for at least six years that cannot be deleted from MLS. I have a prior bishop that was released in 2005 that still cannot be removed from MLS.

Since the update to MLS 3.5.3, I noticed that a new member moved in is showing on the Members Moved In report on lds.org but not in MLS.
